In manual mode, I set my shutter speed to 1/1000th of a second, and it automatically increases my exposure comp towards the negative end. It also does this when the shutter speed is decreased, but the exposure comp goes in the other direction. Is there anyway to disable this?

I think the camera is just telling you that the image will be underexposed. Go outside and this probably won't be the case:)

The scale that is usually used for e.c. turns into a light meter scale in manual mode and shows how much over- or underexposed your photo will be with the settings you have chosen. Read pages 111 to 113 in the manual to understand how it works.
