For birding, when I see stationary birds, I recently switched from sports mode to auto mode.  Since then, I've noticed different coloring (some good, some not so good) with the photos.  Looking at the properties, I see that the flash is now firing 100% of the time, even when it is not necessary. I always keep the flash up.  I was under the impression that the camera would only fire the flash when necessary.  Was I wrong, and will the flash always fire in auto if it is up, or is there some way to keep it up, but change a setting where it will only fire when necessary?

Check your ISO setting.  You may have set it at 100, which may mean it's too dark, which in turn will activate the flash.

Nikon support resolved the issue for me:

I had the flash set to "fill flash," which caused it to fire every time it was up.  I changed this to "auto, which will only fire it when the lighting conditions deem it necessary.
