I have used reset shooting menu on my D3500, but when I download images to my hard drive those numbers keep going up. How do I set the numbering on my HDD to zero too?

Menu button > Setup Menu > File Number Sequence > Off

See page 219 of the manual.

If you format the SD card in the camera to eliminate previous images prior to shooting a new set, image numbers will reset to 0001.
