Nikon D7100 - Missing Raw Files

I have been shooting with a D7100 which has never given me any problems. Recently after vacation, when I was cataloging my pictures I noticed that some of my raw files were missing. My settings looked fine, as I was saving both JPG and Raw files. Both SD cards had plenty of room on them but midway through a tour of Antelope Canyon I started missing Raw files. As you can see in the picture below a few in the middle of the sequence were missing and then after picture 3315 no more Raw files were saved for the next few days. I did not change cards or change settings at any point during the day when the problem started.  Below are screenshots of the file folder and my settings.  Does anyone have any suggestions on how to fix this issue.
