I'm really sorry for my bad english. I will try to do my best.

Just bought a new camera D5600 and found out that camera sometimes counts one click for more than one.

What i mean is that when i made the first click i loaded the archive from the sd card to Camera Shutter Count and many other sites and the result was (3) three clicks. Ι kept trying doing this with more clicks  (click and test) and the result was disappointing. Some times 1 click counts as 1 and others as 2 or 3 clicks. I contacted Amazon(seller) and they told me to send the product to Nikon Greece for inspection. The technician(Nikon Greece) called me back and told me that the product has no problem (i have to pay 20euro for the inspection on a brand new product omg). But he made his tests with the Nikon inspection hardware and not with the shutter count sites or Photoshop which we used to use. If i leave it as it is i will have an issue when i want to sell the product because when the real clicks wil be e.g. 20k the exif files will report that the clicks are 40k or 50k and the camera will lose its value.

What i have to do? Please give me some help.

While reading your post I first thought it could be that you have bracketing activated. If so the camera would indeed take three shots (one underexposed, one correctly exposed and one overexposed) and then merge them into one file.

However if the number of shots vary between 1 and 3 that is less likely, unless by clicking only shortly it does not go through the full sequence.

My proposal would be to check whether you have bracketing activated (for some help look here How to Bracket Exposures on Your Nikon D5500 - dummies )

As an ultimate solution I would suggest to reset the camera to factory settings to see if that helps. (How to Restore the Nikon D5600's Default Settings - dummies )
