You will be better off starting in P mode. This lets you control ISO, raw, jpg or both, Picture control, manual white balance, colour space and the flexible program setting that lets you change the aperture and shutter pairing on the fly if you want to try another. The Auto setting is more something to use when you hand the camera over to a non-photographer to take a snapshot.
The Focus points
(Auto-focus, if the switch is on the lens)

MCurrie of the Nikonians forum suggested to look at the back of the Nikon D90 Manual. I did and everything is spelled out.
