My family just bought a Nikon D3500 and took it to Yellowstone. We didn't have a lot of time to learn about it since we bought it two days before the trip. It's our first non-phone camera. We took over 999 photos in the first few days, so the camera or the SD card made a new folder (unbeknownst to us) and started naming the photos DSC_0123 again from the begining. So I have two folders with many photos with the same name. How can I rename them? and how to I prevent this from happening in the future?

Most, if not all photo applications have some way of batch renaming files. I use the format {Signature}_{Date}_{Time}_{Focal length}_{Sequence} and then use keywords to identify where and what.
This renaming can probably be automated on ingestion as a set-and-forget thing to prevent the mess you have now happening again.
