Nikon D3400 - SD Card folder issue

Apologies - i posted previously but not sure if i submitted or not.

MY SD card has saved 1000 photos in each 3 separate folders. The problem is despite different folder names the files names are the same - so when i transfer to laptop in 1 file it says there is a clash/same file name.

How can i get the camera to reorder all photos in chronological order in one folder. I have turned on number sequencing but it hasn;t fixed the previous folder issue?

What can i do? Any software?
